Iain Flannigan is a Scottish professional footballer currently playing for Partick Thistle in the Scottish First Division.

He made his debut as a first-half substitute in Kilmarnock's 2 0 defeat to Hamilton Academical in the 3rd round of the Scottish League Cup on 2007-09-25 and made his Scottish Premier League debut in the 2 2 draw with Inverness Caledonian Thistle aged 19 on 2007-10-06. He is a hopeful young talent as he and fellow young Killie player Craig Bryson shone during the game.

Iain scored his first goal for the club in 4 1 home victory against Inverness Caledonian Thistle on 2008-03-22. Flannigan was influential in Kilmarnock's equaliser by hitting the post with a free kick before the rebound was scored by teammate Frazer Wright. He went on to score the fourth goal of the game meeting a low cross perfectly after a surging run into the box.

On the 28th of July after being on trial for a number of weeks, he signed with Partick Thistle Football Club.
